Are you making illegal moves (e.g. not taking turns correctly, placing extra pieces, etc.) and doing takebacks?
In my experience (also with the Bluetooth version), when playing illegal games or having many takebacks, the DGT e-board gets confused and may create multiple PGNs or it'll stop recording (like what you described).
The fix (according to documentation, if I remember right, but I've never tried this) is to download the PGNs with different settings on the RabbitQueen (I forget, but there are something like 3 different settings).
BTW, I've never experienced your problem when using the DGT e-board during a legal game (I also use the e-board like you: record OTB games).
The only issue I have experienced (and fairly consistently) it that the DGT e-board sometimes record a pawn move as a bishop move on the b-file (e.g. b4 get recorded as Bb4 or something). This messes up the PGN such that readers will fail to load the PGN file. It is easy to fix by manually editing the PGN (in my case, only 1 change is needed).

I recently bought a DGT bluetooth e-board and I have a few problems.
When I play a game with the board powered on with a DGT 3000 clock I am having problems with the game not being stored correctly. The first 10-15 moves or so are correct on the PGN transfered to the computer, but after that some moves are missing and som pieces are still on the board even though they were captured earlier in the game. (these games have been played without bluetooth or a USB connection between the board and the computer).
Has anyone encountered this problem ? am I doing something wrong ? I have very little experience with the DGT boards, but I have played online with playchess and that worked without any problems and the piece tester works just fine.
Any help would be much appreciated =D
