At the moment I download the game PGN, open ICC and then do an analysis with Stockfish. Can I use an engine to analyse my games without having to open the ICC program?
Yes, but Stockfish is an engine, which needs a GUI (graphic user interface). If you don't use ICC, you have to use something else, like Arena.
You can totaaly use stockfish, but only after the game has finished. Using stockfish, or any other engine, isduring a match is illegal on chess.com. But many use it to analyse their own play after a match.
Stockfish needs a program to run. Most use arena for this i believe.

Of course, I'm not an engine abuser. I prefer the ICC user interface to Arena, so I guess I'll just keep using that.
