Final standings are not based on overall tournament scores; some groups may have played differing number of players in previous rounds so that makes sense.

The outcome is that you shared 1st. That is what should be expected from a round-robin knock-out style tournament.
In the last round you will have a number of players. In your particular case there were two. That final round is all that matters for placement for that group, not any of the preceding ones; other than how those results got the players to the final round. Each round is esentially a mini-tournament.
Since you tied in that round you share first and second place, the points for the tourney (which have no real value anyway) are split between you.
The 5th round players that lost tied for 3rd, even though one had 6 games and one had 10. Because they made it to the semi-final round and had the same result that round. That's the way it works here.
Time will tell, we'll have to see what the staff, at chess.com thinks, I already know of 3 complaints, or reports, for this issue !!!!
I took first place in a tournament, went 10 and 2, the other finalist went 9 and 3, and I had to split the points with them, ( 160 points ) this isn't right, everyone who plays in tournaments should report it, because, this could happen to you, I don't use charts, engines, etc. heres the tourament I'm talking about http://www.chess.com/tournaments/players?sortby=standings&id=93126
