Yes, most likely this is the reason for it...

John Connor traveled back in time and disassembled it before the singularity was achieved in order to avoid Judgement Day.

If I'm not wrong, only half of Deep Blue was dismanled, while the other half was recicled as a server machine.
If that's the case, probably adapting the dismantled half to some other function was too expensive, hence the decision to throw away the huge-fridge-sized energy-famished piece of chess playing hardware.
Relatively to the conspiracies, I like the emotional brakedown interpretation theory better, which explains how Kasparov lost games and played muche below his standards after losing just once because of the one move he considered too "human": the big strenght of machines, even back then when they played much worse than now, is their constance in being at their best move after move, game after game, with no fatigue, distraction or emotion.
"Deep Blue" was the strongest and the first chess playing supercomputer created by the software developing company the "IBM" on May 11th 1997.
But just after the 5 games of Kasparov-Deep Blue game, Deep Blue refused to accept any rematch from Kasparov and the machine was disassembled soon.
